Since there is not much space allocated to each person in your transition area, how do you keep your gear dry while you are doing the swim during a rainy race day? for instance, do you use a big tarp over everything, or one of those plastic boxes with a lid? Or leave it inside a knapsack?

But everything needs to be organized and neatly laid out when you come into T1

I'd say don't worry about it. It's not a big deal if things get wet.

^ this.

Or if your stuff is pretty compact, I've seen people lay a trash bag on top, corners tucked under sneakers so it doesn't blow away.

It all depends.

Ironman races had my transition items in marked bags. I arranged the bag so the opening was in a position so water would not get inside.

Short races: I turn my shoes upside down to keep the as dry as possible. I have also placed a small hand towel over some of my items. Not much you can do if it is raining hard.

The only thing you can place on your bike is some small plastic bags in most races. They don't want covers or tarps in the transition area.

I've never worried about it - I'm wet when I finish the swim and so my bike shoes/helmet are going to get a little wet anyway. If it's raining while I ride, I'm soaked getting off the bike so wet shoes aren't going to bother me.

Yup, wet shoes/socks kinda blow but if its going to rain like that they'll only be dry while you are putting them on. People covering their bikes crack me up.  If you are racing right you are going to be wet when you start riding anyway...

I don't worry about my bike or shoes if it's raining.  As has been said, I'm wet coming out of the water, and if it's raining I'm only getting wetter.

One suggestion, though, is to always have a few ziplocks in your transition bag.  I've used these to keep my wallet and phone dry in transition in my bag (and I keep a roll of TP in one, as well - a very good idea to have in your transition bag, and you don't want THAT getting wet).

With a couple baggies, I can keep anything really essential dry and then I don't sweat anything else gear-wise.

I've just set the shoes out and what happens happens with them. I've minimized non-race stuff more so and for anything that still comes with I've had a garbage bag inside the transition backpack.

That is my philosophy, too.

I will add that it is good to train in the rain. I have done a couple races where it rained, and I think that I had an advantage because I frequently ride in the rain. Some people were clearly uncomfortable. I have also seen several crashes. It rained during my last race, and afterward I overheard someone saying that he quit after the second time he wrecked his bike. Definitely practice riding in the rain so you are prepared for any race conditions.

I wouldn't bother unless it was truly wet and miserable and for a longer race (probably longer than Oly) but have done it once--shoes and socks in giant (2 gallon size) ziplock bags. Done it once for a duathlon with intermittent heavy rain/hail and temps in high 40's on the bike. Not worth it for a short race, but I really don't want to start a half-marathon in wet socks and shoes, especially in cold conditions.

I went into the pool area (as this was a pool swim) and got body marked. That's when it hit me that I was there to race - this was not a clinic.

The triathletes really inspired me. I watched them in awe as childlike thoughts went through my head like, "I want to do that!" But then reality set in. “Who are you kidding?
