I had knee pain on the bike and it turned out to be from working in too hard of a gear when I didn't have the leg strength to do it yet--it put too much pressure on my knee. If I went to an easier gear and did fast cadence, the pain went away. So, gradually, I've worked to strengthen the muscles in my legs so I can push harder (like on hills) with no pain.
