I've notice I get different elevations with the same file uploaded to Garmin Connect and MapMyRide, and if I do the same using the desktop software Golden Cheetah or PowerAgent.

Garmin Connect always seems to be the outlier. Golden Cheetah, PoweAgent and MapMyRide are usually pretty close.
