Subject: How to decide what wheels?
Another newbie question but how do you decide what wheels to get? What are things to consider when looking and buying upgraded wheels?

You need to know what you expect out of the new wheels to start with… Durable training wheels? Lightweight climbing wheels? Aerodynamic race wheels? Aluminum brake track? Price bracket? Shimano 11 speed compatible?

Make sure the wheels and tires have enough clearance with the frame. Some of the newer, wider aero wheels make contact with the chain stay. A heavier rider using 28mm tires might not have enough clearance at the brake mounting bridge.

IF you are planning to buy expensive carbon wheels thats cool , but if you can afford carbon wheels, You can afford a power meter. I would go for the power meter your best friend in climbing hills and long distance on a bike. Just my few cents

I presume we're talking Tri bike here, and that you're looking for aero wheels.

firstly- aero wheels are sexy, but aren't your biggest bang for your buck.  First- be well fitted to your bike.  Second, get an aero helmet.  third- if aero is important to you- consider what tri suit you'll be wearing.  some are much faster than others.  Wrinkles and folds will cost you.  Forth- might as well be putting on an aero drink setup of some sort.

Then- before you get wheels- think about a power meter. 

If you've done all of the above, and you have money to blow on some time savings... then we can talk wheels.

Get a used Hed H3 front from ebay or bt classifieds or st classifieds (approx $500).

Get a wheelbuider cover for your rear wheel ($100).

For $600 you will have a set up that you would have to spend thousands to beat.

+1 on the wheel builder disk.
If wrinkles and folds in your tri top are a concern then my suggestions will be on no help, as you would be waaaaay out of my league.

My back wheel needs to be trued up. It has a slight side-to-side wobble, and I feel at times like I'm going to lose control when I ride. Is this something that I should only trust to my LBS to do?

The wheels are my first area of concern and I have started to shop around. I find it nauseating to think of spending the same amount for wheels as my bike. Any help?

Don't know how to take that rear wheel off of your bike? Is the chain making things difficult? Learn how to remove your rear wheel if you have to change your bike tire or fix a flat.

Being a fast swimmer put me up with the faster athletes. As expected, they started to pass me soon out of transition. Some would just slowly pass. Others with aero wheels would literally buzz by.
