I have only been riding a road bike for about a year and half.  My longest ride so far is 40 miles, but I have quite a few 30s complete.  This spring I went from MTB shoes and SPD clips, to Pearl Izumi "Tri" shoes with speedplay pedals.

My problem is my toes start to hurt after about 20-25 miles.  I am not sure if this is due to my lack of experience, or it is a problem with shoes/cleats/pedals.  I did have my cleat moved, and then helped some, but it still doesn't feel right especially when climbing.

Any suggestions on how I can figure out what to fix?  I have 2 more OLYs this year which I can get through since my feet stop hurting as soon as I get off the bike and I switch shoes.  But, I want to do a HIM next year and right now can't imagine how I will feel just doing the training.

You know, i used to have Pearl Izumi Tri fly shoes, and my feet hurt all the time. Very little toe space. In what turned out to be good luck someone stole them at a race and I bought Specialized to replace them. No more foot pain.

All your toes or just certain ones? I had a similiar issue with my two smaller toes on my right foot. For me the pain would flair up around 40-50 miles into a ride.

I adjusted my cleat position, went with slightly larger shoes, and then added inserts. The inserts seemed to make the most difference.

My middle toe on my left foot hurts the most, but they all hurt a little.  What kind of inserts?  Maybe I should try that before I invest in new shoes.

I have Pearl Izumi tri shoes and Speedplay pedals too, and my feet hurt a lot. They feel like they're "on fire" and like there is a ton of pressure around the toes and balls of my feet. Interesting that we have the same brand of both shoes and pedals!

I used to have the "on fire" feel on the ball of my foot at the end of long rides. I switched to Look pedals and havent had it since. (that was before my pearl izumi's were stolen)

Lisa, you should change shoes/pedals! That's a bummer. I've had no issues with Specialized Trivent/Trivora (whichever it is), if you want to give those a try.  I use Look KEO pedals.

x2 with the inserts.  I just have the Dr. Scholl's version for Athletes.  Around $10 at Walmart.  It didn't cure the problem but it helped a ton and my feet recover quicker at the end of a ride.

Yeah I will probably try to switch out one or the other before launching into IM training. Just sucks to invest so much money - AGAIN!

It may have been good luck but that's just rude, I have the Tri fly's from PI there ok. I had to get rather large shoes for there to be enough room in the toes. I love my Specialized Mtn bike shoes and I am thinking of trying to get a pair of Specialized tri shoes this winter.

My first guess would be cleat position, are your cleats moved up all the way twards your toes? They should be under the ball of your foot to all the way back. FYI,any adjustment to your cleats and you should be making a seat adjustment also. You may have too much float or using too high of a gear frequently. I would recommend a good bike fitter, he would let you know if you need wedges or orthotics, spacers, etc. Also they should look at your pedaling if there is any discrepencies.
