I get them sometimes if I wear a cap for too long. Hence, I don't wear swim caps. A couple thoughts: do you wear glasses, just not in the pool? As pointed out above, head position makes a big difference--neck tension can be pretty bad if you're off a bit, and that can lead to headaches. Your eyes shouldn't be looking ahead (at the wall), but instead look diagonally down and slightly in front of you. It's a lot easier on the neck and shoulders. Also, are you breathing enough? Make sure you're expelling enough air when your face is in the water to get a good breath when you turn your head to breathe.
